Amazon Will Put a Prime Badge on Your Shopify Store for No Extra Fee. Run the Per-Order Math Before You Turn It On.

MarketplaceMax · Published October 3, 2026

If you sell on Shopify and already hold inventory at Amazon, turn on Prime delivery for a test group of SKUs this week and measure it against your current checkout. If you do not hold inventory at Amazon, do not move stock for this before Black Friday. Run the math below first, then decide.

That is the recommendation. The rest is the evidence and the numbers.

What Amazon announced

On September 24, 2026, Amazon Supply Chain Services said merchants using Multichannel Fulfillment (MCF) can now offer Prime delivery on their own websites. Per Amazon’s announcement and its MCF Prime page:

  • Shoppers choose Amazon Prime shipping at checkout. They do not have to log in to Amazon. Prime membership is verified after checkout.
  • It runs through the Amazon MCF and Buy with Prime app on Shopify, through the Selling Partner API, and through partner integrations (Amazon named Fulfil, LingXing, and WebBee).
  • There is no added fee. Prime orders are billed at standard MCF rates. Amazon says activation takes under 10 minutes on average for merchants already on the Shopify MCF app.
  • You keep your payments, order management, customer data, and return policies. The shopper does not get sent to Amazon.
  • US businesses shipping to US addresses, with eligible inventory in the MCF catalog.

Amazon also reports that, among early adopters, more than 40% of eligible orders on average shipped with Prime delivery. That is Amazon’s figure, it covers early adopters, and no independent number has been published. Treat it as an upper-end reference, not a forecast.

The catches

Read these before you flip the switch.

Your inventory has to be at Amazon. Prime delivery only applies to units in MCF. If your stock sits in a 3PL, you are either splitting inventory or moving it. Split stock means more safety stock, more inbound shipments, and more ways to stock out on one side while the other sits.

Non-Prime shoppers get less. Per Amazon, a shopper whose Prime membership cannot be verified gets a one-time free upgrade to Prime speed on the first order, then standard MCF speed after that. A brand whose buyers mostly are not Prime members will see a smaller effect.

Peak fees apply. MCF holiday peak fees run October 15, 2026 through January 14, 2027, on top of a 3.5% fuel and logistics surcharge on US fulfillment fees. Amazon’s MCF pricing page also lists an average 2026 increase of $0.30 per unit.

MCF with Prime is billed at standard-speed rates. Amazon’s rate card puts click-to-delivery at about 3 business days for that tier, so this is a “free and trusted,” not a “next day,” promise.

The per-order math

Illustrative inputs, so swap in your own. Single-unit order, large standard size, 8 to 12 oz.

  • Average order value: $55
  • Product cost: $16.50 (30%)
  • Payment fees: $1.90 (2.9% plus $0.30)
  • MCF standard speed, 1 unit, 8 to 12 oz: $8.61 per Amazon’s 2026 rate card, plus the 3.5% surcharge, so $8.91. Peak fees are extra, check the rate card for your size tier.
  • Your current 3PL, all-in per order (pick, pack, postage): assume $7.50

Contribution per order before ads:

  • Current 3PL: $55 - $16.50 - $1.90 - $7.50 = $29.10
  • MCF with Prime: $55 - $16.50 - $1.90 - $8.91 = $27.69

That is $1.41 worse per Prime order before peak fees. Now the break-even. Say you ship 10,000 orders a month and 20% choose Prime, well under Amazon’s 40% early-adopter figure.

  • Added cost: 2,000 Prime orders x $1.41 = $2,820 per month
  • Break-even: $2,820 / $27.69 contribution per incremental order = about 102 extra orders, a 1.0% lift on 10,000

If Prime delivery lifts your checkout conversion by even 1%, it pays for itself on this example. If your 3PL is already at $9 all-in, MCF is cheaper and the test is close to free. If your MCF rate lands higher because of weight tier, multi-unit mix, or peak fees, rerun it. Orders with 4 or more units get much lower per-unit MCF fees ($3.64 to $4.70 in the small and large standard tiers up to 16 oz), which matters for bundles.

Here is the part most operators skip. The extra orders are not the only benefit. A Prime badge can also cut abandonment at the shipping step and raise conversion on paid traffic you are already buying. If your Meta and Google spend is flat and conversion rises, your blended CAC drops without touching bids. Measure that, do not assume it.

The Preferred Pricing offer

Amazon launched an MCF Preferred Pricing Program alongside this: 15 to 25% off MCF fulfillment fees for the first six months, combined with FBA credits per unit shipped. It is one-click enrollment in Seller Central with no contract. On our $8.91 example, 15 to 25% is about $1.34 to $2.23 per order, enough to flip the example above to a net gain for six months.

Before you enroll, ask Amazon in writing what pricing looks like in months seven through 12 and after. A six-month discount is a good reason to test, and a bad reason to restructure your inventory.

Two-week test

  1. Pick 5 to 10 SKUs already in MCF with healthy stock through January. Best candidates: higher-velocity, light, single-unit orders.
  2. Pull your baseline. Checkout conversion, shipping-step drop-off, average order value, and cost per order from your current fulfillment path.
  3. Enable Prime delivery for those SKUs in the MCF app. Place a test order with and without a Prime account and confirm what each shopper sees.
  4. Tag the orders. Tag Prime-shipped orders so you can compare AOV, repeat rate, and refund rate against the control.
  5. Watch inventory. Set a hard reorder point at Amazon. A stockout during peak costs more than any fee you save.
  6. Decide on day 14. Scale if conversion lift beats your break-even. Roll back if it does not.

Where this fits

This pairs with Amazon’s September 24 multichannel selling tools for Seller Central. Amazon is pulling DTC and other-marketplace orders into its own fulfillment and seller stack. That can be a real margin and speed win. It also deepens your dependence on one vendor for inventory, data, and speed across every channel. Take the test, keep your 3PL relationship alive, and do not move your whole catalog on one quarter of data.

If you want help running this test across Shopify, Amazon, and Walmart, or want the fulfillment cost comparison built for your SKUs, book a call.
